I've watched it closely about 10 times now so here's what I'm taking away from it...
JDW is being held hostage in the fake counter-terrorist van by Yuri Kolokolnikov's character. He is woken up to begin the operation which is to capture the person of interest in the upper-level boxes. Instead of capturing him, JDW gives him the option to come with him or he has no other choice but to be killed. He chooses to go with him and is escorted to a rally point backstage with his other colleagues. Half of his group takes the person of interest out of the concert hall, while JDW dismantles the charges from the auditorium. While he is gathering the charges, he is held at gunpoint. During this encounter, a time reversal/manipulation sequence unfolds and JDWs threat is killed with the helping hand of an unknown/unmarked, masked man (most likely is Robert Pattinson's character). JDW returns to the van with one of the men he originally went into the venue with, but this time, the man is dressed in a suit to act as the person of interest. The antagonists realize that he got the wrong man (which JDW does on purpose clearly) and holds him at gunpoint.the most interesting part is if JDW really is held hostage?! we don't know if he's let himself be held captive together with his team in order to easier infiltrate the venue with the local SWAT suits.I don't think he was held hostage. Why would you give a hostage a gun and then let him loose on a mission? My guess is that JDW is a mercenary of sorts (with his own team of mercenaries) hired by some kind of shady Ukrainian organization to capture that dude in the opera house. Although he doesn't seem too enthusiastic about his mission, given his facial expression in the van, so there's a possibility they may be blackmailed into the mission? Anyway, JDWs team tries to gain the upper hand by switching the target with one of their own guys; maybe they were planning to negotiate a price increase for the real dude, or they decided to protect the dude to figure out why they wanted him dead. They get found out though, at the end of the prologue and I'm guessing the Ukrainians torture JDW to reveal the identities and locations of his colleagues which he refuses to do. So JDW is killed by being made to swallow a cyanide capsule (see trailer). The rest is purely speculation, but I think some secret organization rescues him by reversing (temporally) his death; I think they saved him in the opera house to by sending one of their guys in to "reverse-shoot"/kill the swat guy who held JDW at gunpoint. This secret organization is trying to prevent WWIII and recruit JDW in return for saving his life twice (at least).
the end of the film is revealed that JDW is still going to die, the organization reverses his death temporarily but cannot actually change what happened to him.like Nolan himself said, "David is very much the hero"
